Bendigo Health Public Health Unit deputy chief medical officer Daryl Kroschel said it was important to provide a safe environment for staff and the children.
"We want them to have a good user experience and to come back for their second vaccination," he said.
"We will work to have Kennington Primary School up and running for Saturday and Sunday, but will actively review the situation."
Anyone with an appointment can go to the Bendigo Health Clinic in Mollison Street where bookings would be honoured.
Mr Kroschel said Bendigo Health still hoped to provide parents the opportunity to vaccinate their children prior to the school year starting.
