Coaches will operate to a 30-minute frequency on the Geelong line, a 30-minute frequency during the peak on the Ballarat line and 60 minutes across the rest of the day.
It comes as hundreds of frontline V/Line staff were told to isolate to contain the spread of coronavirus.
Six positive tests among drivers and operational staff has meant that more than 350 of the V/Line workforce across the state have been required to isolate.
A V/Line spokesperson said customers should allow an extra 90 minutes for their journey.
