Workers are inspecting and cleaning one of the two tracks between Sunbury and Kyneton after reports of contamination near Macedon.
It was the second incident on the line in the past 24 hours.
Several morning services terminated early, were delayed, or were replaced by coaches.
Most peak services to Melbourne have run on the other track, which is unaffected.
Some services to Bendigo and Swan Hill are using the unaffected line. These have been delayed by about 60 minutes because they need to wait for gaps between Melbourne-bound trains.
Some trains are not running for all or part of the journey. Passengers on these services have been asked to catch a replacement coach, or the next train.
This incident follows a rail equipment fault near Castlemaine on Monday afternoon.
The fault meant one Melbourne bound service originated from Castlemaine, with alternative transport arranged for Bendigo and Kangaroo Flat Customers.
A train to Echuca was delayed by about 30 minutes.
A V/Line spokesperson thanked passengers for their patience.
"Crews are onsite inspecting and cleaning the track between Sunbury and Kyneton in order to return services to normal as quickly and safely as possible," the spokesperson said.
