V/LINE says Malmsbury commuters were not notified that a Tuesday morning train service would not stop at their station.
A V/Line spokesperson said the 6.58am Epsom to Southern Cross service bypassed Malsmbury due to congestion on the tracks.
The 6.58am service was scheduled to arrive at Malmsbury Station at 7:46am but passengers were advised to catch the following service, which made an additional stop at Malmsbury Station at 8:29am.
Passengers were notified of the changes through Twitter, the V/Line website, and the V/Line app.
But a V/Line spokesperson said there was no service change announcement at Malmsbury station.
"V/Line would like to apologise to passengers for any inconvenience caused by the service changes along the Bendigo line," the spokesperson said.
"We always attempt to communicate service changes as early as possible to give our passengers warning but recognise this didn't happen this morning and will work to improve this going forward."
V/Line is also looking into the cause of the train fault, which stopped two services from running between Bendigo and Epsom on Tuesday.

BENDIGO V/Line commuters are facing setbacks on Tuesday after a number of unscheduled changes to train services.
V/Line told commutes via Twitter that the 12.20pm Southern Cross to Epsom service would end at Bendigo because of a train fault.
The 2.23pm Epsom to South Cross service would also start at Bendigo due to the fault.

It comes after a 6.58am Epsom to Southern Cross service did not stop at Malmsbury on Tuesday morning.
Commuters who were heading to Malmsbury were told to alight at Castlemaine and catch the next service, which was at 8.12am.
V/Line has been contacted for comment.
There were a number of delays on the Bendigo line last week, including a train that overshot the platform at Epsom Station.
