The 12.20pm Southern Cross to Epsom service overshot the platform at Epsom Station, resulting in a Signal Passed at Danger.
A SPAD is when a train goes past a red signal without permission.
The driver was relieved as part of normal protocol for a SPAD incident, which led to delays on other services.
The 2.30pm Epsom to Southern Cross service did not run so passengers had to catch the 12.54pm Swan Hill to Southern Cross service to complete their journey.
The 1.20pm Southern Cross to Eaglehawk service ended at Bendigo, with alternative transport organised for passengers needing to continue their journey to Eaglehawk.
The 3.48pm Eaglehawk to Southern Cross service started from Bendigo, with alternative transport organised for passengers needing to travel between Eaglehawk and Bendigo.
The 4.34pm Epsom to Southern Cross service was also delayed.
A V/Line spokesperson said the organisation had started an investigation into the incident.
V/Line will examine the level crossing operation, train management leading up to the incident, and any other relevant factors.
"Safety is V/Line's number one priority and we have strict safety protocols in place following a Signal Passed at Danger incident," the spokesperson said.
"The train was able to set back to the platform, allowing passengers to disembark safely.
"We would like to apologise to passengers for any inconvenience these service changes may cause and will ensure alternative transport is arranged so passengers can still get to where they need to go."
"The cause of the train overshooting the platform, resulting in the SPAD incident, will be investigated."
