City of Greater Bendigo staff were forced to euthanise the animals after consultation with veterinarians.
The kittens were just 8-10 days old, too young to be weaned.
Ms Grylls said the city would investigate the incident in liaison with the RSPCA.
Hayley Wesche rescued the kittens from a skip bin, after seeing a post on Facebook about mewing noises.
Ms Wesche could hear cries coming from a skip bin when she arrived at Augustine Avenue, Golden Square.
Council staff came minutes later, helping her to rescue the kittens.
They first found a kitten stuck inside a Shapes box.
Then a green Woolworths' bag caught Ms Wesche's eye. It stood out as different from the tradies' rubbish in the rest of the bin.
As she grabbed the bag, the four kittens inside started meowing.
Another had fallen out.
Ms Wesche started to pull rubbish out of the bin, where she found another kitten crushed and killed.
"For someone to do that to defenceless animals, rather if it was a defenceless cat, or bird or puppies. You don't do that, it's just disgusting," Ms Wesche said.
"You could have just taken it to a rescue and say I found it in a park."
Ms Grylls said the city would investigate the incident. If staff could identify a perpetrator they would work with the RSPCA to hold them in account, she said.
"We're really concerned about this outcome. We're trying to work really closely with the community to get responsible pet ownership really consistent in the municipality," she said.
"We don't want any unwanted litters. It's distressing for the team, it's distressing for the people who find them. It's distressing for everyone involved.
"Unfortunately if we don't have cats desexed, this is the outcome: unwanted litters."
Ms Grylls said events like this weren't common.
