The person last worked at the Somerville Street site on October 14. They became unwell at the weekend.
Royal Freemasons chief executive officer Kerri Rivett said the Department of Health was notified of the positive case and contact tracing was underway.
All staff and residents were being tested for COVID-19 as a precaution, Ms Rivett said.
"All residents have been requested to remain in their rooms and staff are now wearing full personal protective equipment," she said.
"For the safety of residents, staff and their families, COVID-19 outbreak procedures were immediately activated including a precautionary lockdown.
"Given this, visitations have been restricted to only those residents who are palliative."
Ms Rivett said all of the staff members and residents at the Flora Hill site have been vaccinated.
Families would receive regular updates on the situation at the aged care facility.
It comes as a number of new exposure periods have been listed at two Greater Bendigo sites.
