The Bureau of Meteorology advised damaging winds exceeding 90km/h and thunderstorms will lash the region on Monday afternoon.
Winds are expected to ease later on Monday evening.
Bendigo, Maryborough, Castlemaine, and Kyneton are among the locations that will be affected.
The State Emergency Service advised people to stay away from trees, drains, and low-lying areas if driving conditions become dangerous.
People should also avoid dangerous hazards and be aware that winds and storms can make trees and branches unstable.
