Victoria Police Acting Sergeant Fiona Guerin said the rollover was a misadventure that happened when the driver tried to drivee out of some deep mud on the track.
"The driver was a V/Line contractor who was driving along the service track beside the rail line," she said. "He accelerated to get out of (some mud) and has gone up on embankment, causing the car to roll on to its roof.
"He only has minor injuries and was lucky given the state of the vehicle. He was taken to hospital for some observations."
An Ambulance Victoria spokesperson said paramedics the man, aged in his 40s, had back and leg injuries. He was taken to Bendigo hospital in a serious condition.
Acting Sergeant Guerin said there was no damage to the rail line but that services were stopped for a short time.
"The tracks are raised above from where the driver was," she said. "V/Line services were stopped as precaution while emergency services were beside the track."
