The Vixens asserted their authority in an outstanding second half, turning a five-goal half time deficit into a superb five-goal win.
They were at their brilliant best in the third quarter.
Propelled by goal shooter Mwai Kumwenda with 12 goals and three Super Shots, the Vixens outscored the Giants 24-17 to take a two-goal lead into the final term.
With co-captains Kate Moloney and Liz Watson dominant in the midcourt and Thwaites proving a handful at goal attack, the Vixens finished off their good second-half work to post their fifth win of the season (from six games).
Thwaites, who started the game at goal shooter, finished with 25 goals, including a flawless 23/23 plus one Super Shot from five attempts, while Kumwenda added 28.
Moloney, who earned her third player of the match award in six games this season, praised her side's resilience after coming from behind to win.
"We knew they were going to come out strong, especially after their game last week (when defender Kristiana Manu'a was controversially sent off)," she said after the win.
"We knew that we just had to hang in there and if we could do that, we would get over the top.
"For us, it's something we haven't been able to do in the past so I'm really proud of the girls for staying in the contest and being able to finish it off at the end."
Vixens coach Simone McKinnis said she was pleased with the patience and never-give-up attitude her team showed out on the court.
"From start to finish it was a genuinely tough game across the board," she said.
"You know, Giants were just working really hard and we were struggling and not finding any flow and it took us a while to adapt to that, but I think it was a tough battle through that middle third across the board.
"It wasn't easy for us in that first half and there was some errors, but our ability to just keep going and keep at it, and just waiting for those openings and obviously some changes helped that.
"But when the opening came, we went for it, and I'm really happy that we held off, because...how many two-point shots did they shoot? That was unreal wasn't it?
"That could've changed anything, so our ability to stick it out, not panic, and push it through to the end, I was really happy with that."
The Vixens get a chance at revenge when they take on the Adelaide Thunderbirds at Nissan Arena on Wednesday.
The Thunderbirds are the only side to defeat the Vixens this season, winning their round four encounter 54-47.
Twenty-five goals for Thwaites boosted her tally for the season to 115 (including 16 Super Shots) at 81 per cent.
