Services from Southern Cross station to Bendigo, Epsom and Eaglehawk will run on coaches instead of trains from 8pm each night, until Thursday, March 26.
Coaches will replace all trains to Southern Cross from 6pm.
The service changes are due to work to replace 48,000 sleepers on the Bendigo line.
Public transport is running as normal, aside from planned disruptions, during the coronavirus pandemic.
Passengers are asked to consider travelling outside of peak times where possible, and practise good hygiene.
