Trains will travel at 90 kilometres per hour, compared to a normal speed of 160 kilometres per hour, as steel tracks expand in the heat.
Journeys may take longer and some services will be replaced with air conditioned coaches.
Bendigo is forecast to hit 39 degrees on Friday.
