A Coliban spokesperson said crews would be cleaning up the spill until about 2pm on Thursday.
Crews were notified of the issue about 8.30pm on Wednesday and initial clean up works were completed by 12.40am.
The EPA was notified at 10.20pm but did not attend the site on Wednesday night.
"The risks to the public are low due to the small amount of wastewater that entered the lake and its dilution by the large volume of water in the lake," the spokesperson said.
"Water samples were taken to evaluate water quality and found there was minimal impact where storm water enters Lake Weeroona.
"Our warning signs will remain in place at Lake Weeroona for the next week as is our standard procedure in the event of a spill."

Coliban Water crews are cleaning up after some wastewater spilled into Lake Weeroona on Wednesday evening.
Coliban crews were called to the blocked sewer main on Napier Street, near the Lake Weeroona public toilets, about 8.30pm.
A Coliban spokesperson said some wastewater spilled into Lake Weeroona, but there was no risk to the public.
Crews were able to contain most of the spill on Wednesday night. They are onsite on Thursday morning cleaning up the remainder of the spill.
There are signs up at Lake Weeroona notifying the public of the spill.
The Environmental Protection Authority has been notified.
