One was taken to hospital by a colleague Monday afternoon for medical treatment.
A second was treated at the centre for injuries related to a separate incident, which also took place on Monday.
Some units at Malmsbury Youth Justice Precinct were placed into lockdown to help ensure the security of the site, a Department of Justice and Community Safety spokesperson said.
"As with all incidents and allegations of violence or assault, the matters will be referred to Victoria Police," they said.
"New laws are now in effect that strengthen consequences for young offenders who assault youth justice custodial workers."
