With the Swifts’ semi-final chances hanging in the balance, England international Helen Housby put the visitors ahead by one goal with 21 seconds remaining at Hisense Arena on Saturday.
Thwaites shot 34 goals from 37 attempts in an intriguing one-on-on battle against new Australian Diamonds squad member Sarah Klau.
Magpies coach Kristy Keppich-Birrell was able to take positives out of the match after both sides split the points.
"Ultimately, it's not what you're after but I think the spirit again shown out there to be able to come back again and fight really hard for each other. I was really proud of that," she said.
Meanwhile, Melbourne Vixens fell to third spot following a 60-58 defeat to the Giants on Sunday.
