The derailed non-passenger train blocked access to the stabling yard, meaning three trains were unable to stable overnight, V/Line spokeswoman Ebony Jordan said.
Coaches replaced the 7:42pm Southern Cross to Bendigo, 8:22pm Southern Cross to Epsom and 9:22pm Southern Cross to Eaglehawk service on Wendesday
On Thursday, the 6:16am Southern Cross to Bendigo service and some passengers on the 7:45am service travelling the opposite direction travelled by coach.
V/Line said it was investigating the cause of the derailment and apoligised for the inconvenience to passengers.
The cause of the derailment is under investigation.
