Despite a nil-all scoreline at half time, Bendigo City succumbed 6-0 to the visitors at Epsom Huntly Recreation Reserve on Saturday.
United created numerous chances in the first half, but were unable to find the back of the net.
That changed in the second half, with United slotting six goals en-route to their biggest win in their three-year history.
Former Socceroo and Melbourne Victory skipper Thompson scored twice for United, who are undefeated in their past six matches.
Bendigo City remains stranded on one point, courtesy of a round five draw against Richmond SC, and trails Werribee City FC in second-last place on the NPL2 West ladder by four points.
The road ahead does not get any easier with a clash against Dandenong City, which is in second place on the NPL2 East table, next Saturday.
In other weekend results, Bendigo City fell 6-1 to Hume City in the under-16 boys.
Thomas Key was the lone goal scorer, slotting his fourth of the season.
In under-15s, Bendigo City lost 2-1 to Hume City, with Lewis Dunne finding the back of the net for the second time this season, while the under-14s also lost 2-1, with Eli Saunders the goal scorer.
