Goulburn-Murray Water removed the warnings for the reservoir and Central Goulburn channels seven, eight and nine, Rochester irrigation area, Loddon Valley irrigation area, east Loddon water district and west Loddon water district.
Goulburn-Murray Water said it would continue to undertake water quality monitoring and if blue-green algae levels reached unsafe levels, warnings would be issued.
Warnings remain in place for Lake Eppalock, Laanecoorie and Tullaroop reservoirs, and Hepburns Lagoon.
