A CFA spokesman said the male occupant of the boat woke to glass breaking, as a result of the fire.
He said the man safely evacuated the boat, which was "burnt to the water line".
He said the Echuca Fire Brigade and Echuca Moama Search and Rescue Squad had the fire under control by 5.30am.
He said the CFA had not determined the cause of the fire.
Murray River Paddlesteamers owner Rohan Burgess said the boat, the Henry Charles, was a small, privately-owned vehicle that was not part of a commercial fleet.
"We're disappointed about its loss but it doesn't affect tourism at all," he said.
"We're pleased there were no injuries."
