The Swifts inflicted the Firebirds' first loss in 21 outings, their record breaking run including a one goal win against the Swifts in last year's grand final.
Thwaites, formerly of Bendigo, was subbed off after half time, after scoring only 10 goals from 14 attempts.
Susan Pettin was in top form for the Swifts, scoring 33 goals.
Former North Central netballer Caitlyn Nevins lined-up for the Firebirds.
The wing attack was substituted at three quarter time.
Thwaites is currently fourth in the league in scoring, with 293 goals from 330 attempts.
Meanwhile, former Sandhurst defender Chloe Watson played one quarter in the Melbourne Vixens' stirring 57-51 win over the Adelaide Thunderbirds.
Watson came on at the nine second mark of the final quarter, replacing substituted goal defence Jo Weston.
The Vixens' win was their second straight and cements themselves inside the top three on the Australian Conference ladder.
The Vixens will travel to the Gold Coast this weekend for their 5pm Saturday clash against the Firebirds.
The Swifts have a week's break, with their next clash against the West Coast Fever on June 11.
