Forensic tests are being carried out on items police removed from the house late on Tuesday afternoon.
Detective Senior Sergeant Colin Garenfell said police were still to determine the cause of the injuries.
The mother of the 16-month-old-boy and a man were questioned about the incident on Tuesday.
Police were called to the High Street home about 11am.
An Ambulance Victoria spokesman said the toddler was taken to Bendigo Hospital for treatment.
The spokesman said the incident was declared a “medical emergency” not an “accident” by responding paramedics.
The young boy was later taken to the Royal Children’s Hospital in a stable condition.
A Royal Children’s Hospital spokesman said the boy had been released on Wednesday.
