Both farms had more than 40 unregistered dogs.
Two people pleaded guilty to violating planning permit conditions for a puppy farm at Lake Marmal, west of Boort, where they also had more than 50 dogs not properly registered.
They will also face prosecution later this month under Prevention of Cruelty to Animals Legislation.
Loddon Shire chief executive officer John McLinden said the Lake Marmal site had received planning approval, but the operators had not adhered to the permit conditions.
"Development at the site needed to occur for it to comply with the conditions, but this development had not been completed," he said.
"The council is pleased this matter is being resolved. We prefer we wouldn't have to do it at all, but a guilty plea is a good result."
A routine inspection by Loddon Shire late last year uncovered the conditions violating the permit conditions.
The three operators of a second puppy farm, believed to be in Pyramid Hill, also appeared in the Kerang Magistrates Court last week on up to 40 charges of unregistered dogs.
The people are from the same family and will also be prosecuted under Prevention of Cruelty to Animals Legislation later this month.
The operators of both puppy farms will re-appear in the Swan Hill Magistrates Court on April 16.
