A passerby noticed the wreckage of a Toyota Land Cruiser near the lake in Melton and called police about 11.30am on Sunday, a police spokeswoman said.
The lake is within the Melton Botanic Garden, located beside the Western Freeway.
Police believe the man had been driving on the freeway towards Melton in the early morning when he lost control, went down an embankment, and was partially submerged in the water.
He was the only person inside the vehicle, police said.
The death of the man, from Melton West, takes the state's annual road toll to 70 fatalities, three more than at the same point last year.
