It's the first time in its 140-year history the Bendigo Bank-backed league hasa woman in the top role.
After four years as BNFL chairman, Paul Byrne has stood down after a two by two-year term expired.
Byrne will stay on the board in a support for Dr McKinstry who is now in her fourth year with the BFNL board.
Dr McKinstry is a senior lecturer at Latrobe University.
She co-ordinates the occupational therapy course which she established in 2009 at the Bendigo campus to provide education opportunities for rural and regional students and reduce workforce shortages.
Her current role involves research and topics include rural health workforce, rehabilitation for people recovering from cancer and community engagement for university students.
Before working with La Trobe University, Dr McKinstry was in senior management and a clinician at Bendigo Health.
She is involved with several community organisations being on the executive or boards of Rochester and Elmore District Health Service, Marong and District Tennis Association and Bendigo Senior Secondary College.
“The BFNL board has experienced a period of stability with a number of board members continuing their terms beyond two years," Dr McKinstry said.
"Under the leadership of Paul Byrne, we have been focused on the strategic direction of the league, working closely with the AFL Central Victorian Commission to promote and grow netball and football in our region.”
The Bendigo Football Netball League season launch will be held on Wednesday, March 25 at Bendigo Mazda where Dr McKinstry will officially attend as the new chair of the league.
