Detective Sergeant Colin Grenfell of Bendigo police Criminal Investigation Unit said the aggravated burglary at the Condon Street unit occurred at 3.30am.
"A number of males forced entry into the unit and stole some electrical equipment," he said.
He said the exact number of men was unclear but there were "more than two".
Detective Sergeant Grenfell said the male occupant sustained a hand injury while he attempted to flee the unit during the burglary and was taken to Bendigo Health for treatment.
While the woman was uninjured, Detective Sergeant Grenfell said it would have been "a particularly frightening experience for her".
He said the burglars did substantial damage to the exterior of the property and caused some internal damage.
Detective Sergeant Grenfell said police were investigating two other "disturbances" around the unit last night.
"Certainly there was disturbance around the units at 8pm, midnight and 3.30am," he said.
"The third occurrence has resulted in forced entry to the house.
"Whether or not they were the same or different people or a mix of them both is unknown."
Detective Sergeant Grenfell said it did not look like a random attack but police were investigating.
Police are calling for anyone with information about any of the disturbances in the area of Condon Street to contact police.
"This is a heavily populated residential area," Detective Sergeant Grenfell said.
"There would have been considerable noise from the damage inflicted on the house.
"People might have seen something."
Anyone with information is urged to call Bendigo CIU on 5448 1300 or Crimestoppers on 1800 333 000.
