The 74-hole, Golf Victoria Geoff Ogilvy Trophy event, was played over three days at the Buninyong Golf Club near Ballarat.
Lynch, who plays off a handicap of four, won by three shots, finishing with a score of one under for the tournament.
His scorecard read, 73-71-73.
Sam Marles, who plays off one, from 13th Beach finished in second place.
Past Buninyong Masters champions include Marc Leishman and Kris Mueck.
Lynch also won prizes in the under-18's competition as well as gross winner and net runner-up categories.
The teenager praised organisers and the condition of the course.
He said he would like to see the tournament added to the 2015 BDGA Junior Development squad calender of events.
