A 40 metre stretch of the road is covered with about 15 centimetres of water near the Botanic Gardens.
It's a believed a blocked drain has caused the incident, which has slowed caused traffic to slow.
The Bureau of Meteorology has warned rain may lead to flash flooding.
“Heavy rain which may lead to flash flooding is forecast for the Mallee, Wimmera, Northern Country, North Central, North East and Central forecast districts during Thursday,” the warning says.
“Rain is expected to ease in the west later today.
"Isolated thunderstorms are forecast over the northwest this afternoon.”
The Bureau warns against driving, riding or walking through flood water, and people are also advised to keep clear of creeks and storm drains.
About 45mm of rain has fallen in Bendigo in the past 24 hours with further rain forecast on Thursday.
