The accident, which occurred out near Catherine McAuley College's Coolock campus on Trotting Terrace, left the boy with upper body injuries including a broken wrist.
An Ambulance Victoria spokesperson confirmed paramedics were called to the incident just before 8.30am, and were only treating one person.
Bendigo Highway Patrol Senior Sergeant Mick McCrann confirmed the 13-year-old was struck by a white Honda SUV driving south-bound away from the school.
"It appears the boy crossed onto the wrong side of the road and was struck by a white Honda SUV," he said.
College teachers and parents attended before emergency services arrived and the road was closed for about 30 minutes, he said.
Recently the speed limit on Trotting Terrace was reduced from 80 kilometres per hour to 60, which Senior Sergeant McCrann said helped reduce the severity of the incident.
"The female driver from Bendigo suffered no injuries and it was very minor to the car and (the driver) was not at fault," he said.
"Given it was school time and the driver was going a lower speed and was paying attention, it significantly reduced the seriousness of the injury on this occasion."
