A deep clean of the Russell Street site was also due to be completed on Wednesday.
Once the department of health gives the organisation the all clear, the site will reopen to community groups.
Ms Vincent said the COVID-positive person who attended the Old Church on the Hill on September 29 lived outside of Bendigo and was recovering well from the virus.
Ms Vincent said the incident showed the site's COVID plan worked prior to opening up for fully vaccinated people in November.
