More than 180 drivers and operational staff are isolating across the network after the coronavirus cases were confirmed.
V/Line has urged passengers to check before they travel and allow for extra time on their journey.
Coaches will operate to an hourly frequency across most lines, rather than the scheduled Sunday train timetable.
"Replacing trains with coaches will allow for services to continue to operate, give passengers certainty, and help contain the outbreak," a V/Line spokesperson said.
"We apologise to passengers making permitted journeys for the disruption to their journey and thank everyone for their patience and understanding during this challenging time."
It comes after a number of Bendigo train services were replaced by coaches on Saturday.
