Dr Cowie said the 13 cases identified in Greater Shepparton overnight we the results of day 13 testing.
He said thousands more day 13 tests would be completed in Shepparton this week with Bendigo rapid response teams travelling to the area to assist.
"My thanks to those who are isolating and the public health teams," he said. "The Shepparton community has done the hard yards of isolation and day 13 testing was welcome for them.
"Thousands of tests will be done in the coming days and additional resources from metropolitan and Bendigo rapid response teams to support this huge undertaking.
"Local public health units are in touch with school communities to plan testing times and spread the testing load through the days.
"There are thousands of tests to be done. If someone doesn't have their day 13 test done on day 13, it can be done on day 14 and doesn't extend their isolation period. We are in touch with everyone involved."
A Bendigo Health spokesperson confirmed the organisation had a team of 15 nursing and administration staff in Shepparton for testing.
Bendigo Health staff have been assisting in Shepparton for almost 10 days by testing residents at the harness and greyhound track site.
After assisting with day 13 testing, the 15 staff members are expected to return to Bendigo at the end of the week.
Dr Cowie also said there are more than 52,000 Astra Zeneca appointments available in the next two weeks.

Victoria recorded 176 new coronavirus cases overnight from over 48,000 tests.
Of the locally acquired cases, 83 have been linked to known cases and outbreaks.
Another 33,720 Victorians received a vaccine dose taking the states total to 2,483,396.
Victoria's active coronavirus case tally now sits at 1,029.
Chief Health Officer Dr Brett Sutton confirmed late Wednesday night that with over one thousand cases per day, and a trajectory of exponential growth, the risk that NSW poses to Victoria was bigger than ever.
"That's why we are reducing the number of communities in the border bubble."
This means residents in those LGAs will no longer be eligible for a Cross-border Extreme Risk Zone permit to enter Victoria or return from NSW.
Mr Andrews confirmed on Wednesday that until then, the five reasons to leave home would remain in place.
He said restrictions currently implemented were statewide for now but would be reviewed next week for regional Victoria.
