The changes start from Wednesday and will go through to October 31.
Trains will continue to run between Bendigo and Epsom for local passengers.
The Bendigo and Echuca Line Upgrade will deliver an improved network from Bendigo to Swan Hill and Echuca, enabling additional weekday return services to Epsom and Eaglehawk.
The project also includes ten level crossing upgrades between Eaglehawk and Bendigo, track upgrades and new stations at Goornong, Huntly and Raywood.
As part of COVIDSafe protocols, passengers are required to check-in every time with a QR code and along with registering your myki.
If you're travelling on public transport, or in a taxi or rideshare service, you must wear a fitted mask covering your nose and mouth for the entire journey.
