Westpac Bank, the Commonwealth Bank and St George are among those affected.
ANZ was also offline for about half an hour but has told AAP its services are now available after it worked around the problem.
It's understood the issues relate to a provider of digital services to some of the world's biggest companies.
Downdetector, which tracks outage information in real time, has listed almost 50 entities that are experiencing problems, including the federal government's MyGov platform.
"We're aware some of you are experiencing difficulties accessing our services and we're urgently investigating. We apologise and thanks for your patience, we'll provide an update soon," Westpac tweeted.
The Commonwealth Bank and St George also tweeted apologies to their customers while they resolve their problems.
Virgin Australia said it was experiencing a system outage affecting its website and guest contact centre.
