The Pioneers had led 3.2 to 0.4 at three quarter-time before the Cannons - inspired by Georgie Prespakis in the midfield - stormed home with the last four goals to win 4.5 (29) to 3.2 (20) at Epsom-Huntly Recreation Reserve.
The nine-point defeat to the Cannons leaves the Pioneers with a 1-2 record after three games.
"Georgie Prespakis went into the midfield and absolutely set it alight for Calder in the last quarter and they were able to kick four goals to win it," Pioneers coach Danny O'Bree said.
"We were probably just out on our legs in the last quarter and we couldn't stop Prespakis.
"We certainly played better than we did last week (50-point loss to Geelong). We played a high-pressure game, which allowed us to create a lot more opportunities, so credit to the girls... they were sensational for three quarters, but we just ran out of legs against a really good team."
Bendigo's better players were headed by half-back Jemma Finning, who ended the game on the interchange with an ankle injury.
"It really affected us when Jemma went off because she had played a really good game off half-back," O'Bree said.
"I thought Elizabeth Snell was sensational playing on-ball as was Octavia Di Donato off a back flank.
"Tara Slender was exceptional taking a lot of marks around the ground, Jayda Richardson competed really well and took some nice marks and Eliza Bell played really well and aggressive down back."
As well as Finning hurting her ankle, the Pioneers also lost Bryde O'Rourke to concussion.
Bendigo's three goals were kicked by Madeline Marks, Jayda Richardson and Madison Elliott.
