This represented a year-on-year improvement of more than three per cent, but a 5.5 per cent decline on the previous quarter.
Bendigo Health treated 12,876 patients in its emergency department between July and September, an increase of more than 1000 patients from April to June.
Mr Faulkner said staff have been asked to adapt to different working conditions amid the coronavirus pandemic.
"We have asked so much of our staff during COVID-19, from changing our model of care to cater for COVID patients, to creating a new respiratory emergency department and respiratory ward," Mr Faulkner said.
"These new processes, coupled with new personal protective equipment requirements, adds complexity and time to the care giving process, which makes our ability to effectively maintain business as usual activity during a pandemic a source of pride for our organisation."
Minister for Health and Ambulance Services Martin Foley commended front-line workers for providing timely care while dealing with the pandemic.
"Our health system has proven to be well-prepared, adaptable and resilient during one of the toughest years we've ever faced," Mr Foley said.
"The latest performance data shows just how hard working our healthcare workers really are."
