The company was not yet able to confirm whether or not the Bendigo, Kangaroo Flat or Echuca stores would be included in the roughly 90 that are expected to go.
The Flight Centre Travel Group expects to reduce to 332 shops in its flagship brand in a bid to cut down on overlapping services between sites.
More news:
Managing director James Kavanagh said the remaining stores had been carefully chosen to deliver maximum convenience and effective coverage for customers in the future.
He said the closures have been triggered by continued domestic and international border closures that have effectively grounded leisure travel for six months and scuttled billions of dollars in travel bookings.
"Without question, the past six months have been the most challenging period in our almost 40 years in business," Mr Kavanagh said.
"Never before had we imagined - let alone faced - a scenario whereby all discretionary travel would be halted for a prolonged period.
"Fortunately, we took steps early to secure our long-term future and to ensure we could survive for an extended period in a very low revenue environment, although we have still been forced to make some very tough decisions."
Mr Kavanagh said he was incredibly sorry that workers would be let go but that the group was taking steps to preserve as many jobs as possible for the future.
During the downturn, Flight Centre has retained about 3000 people in Australia.
About 4000 sales and support roles in Australia have become redundant during the past six months, with almost all of the affected employees on stand-down before their positions became redundant.
