Principal Paul Wilkinson confirmed the case in a letter emailed to families on Sunday.
The school will be closed for at least one week.
"This closure will allow time for the school and Bendigo Health to work through a contact and containment strategy and arrange a deep clean," Mr Wilkinson said in the letter.
All students are directed to remain at home and not attend public places until contact tracing is completed.
Mr Wilkinson said the school would contact families once this process had happened and a decision about reopening the school had been made.
Holy Rosary Primary School is the second school in three days to report a link to a COVID-19 case.
On Friday, Weerona College Bendigo principal Jason Bysouth said the school had been advised of a reported case of COVID-19.
The school was closed for an initial 24-hour period, but it was unclear on Sunday whether this had been extended.
Twelve cases of COVID-19 have occurred at St Joseph's Primary School in Quarry Hill - nine students and three teachers - while Catherine McAuley College has two cases among students.
