Like the four other workers at the centre who previously returned positive COVID-19 tests, the two latest cases are Department of Education employees.
However, no young people nor custodial staff at the facility have tested positive to the illness.
A young person who recently arrived at the Parkville Youth Justice Centre has also tested positive.
That case is not believed to be connected to the workers at Malmsbury.
"Deep cleaning and contract tracing are underway at both sites in line with the Youth Justice coronavirus (COVID-19) Management Plan," a Department of Justice spokesperson said.
"We are working with the Department of Health and Human Services and the Department of Education to minimise any potential risks to young people and staff."
Two new coronavirus cases were confirmed in central Victoria on Friday - one in Macedon Ranges Shire and one in Mount Alexander Shire.
