The club held meetings during the weekend to make the decision "which wasn't made lightly, but needed to be done".
"We as a club on Friday night decided that because of the COVID-19 cases in Melbourne that to have our kids travelling to Melbourne and other teams coming to Bendigo that it wasn't practical," Bendigo City FC president Paul Henderson said.
"So we've made the decision to pull out for the rest of the year."
The decision was made after consultation with parents and the club has notified Football Victoria of its decision.
"Our focus is protecting the health and wellbeing of the children and also the Bendigo community," Henderson said.
However, the club will keep the players engaged with training sessions and there is also plans for them to play within the BASL.
