Works will take place along the length of the line and passengers on Bendigo, Echuca and Swan Hill lines will need to take buses.
Workers will focus on bridges and culverts, including the Campaspe River Bridge in Rochester and mud hole removal, which can cause a rough ride.
Coaches will also replace weekend and evening services on the Ballarat-Ararat-Maryborough line for all or part of the journey between Saturday, 27 June and Thursday, 2 July.
Those replacements will give workers space to work on the Metro Tunnel underneath Melbourne, where new underground stations and tunnels are being built.
Daytime weekday services on the Maryborough line will run as normal.
