Mr Stephenson will leave the university in July. Associate Professor Melanie Bish will provide leadership at La Trobe Bendigo after this.
La Trobe pro vice-chancellor Guinever Threlkeld announced the change on Wednesday.

Mr Stephenson said the decision to leave had been difficult, after years spent at La Trobe.
He said his deep connection with the university began when he was an undergraduate at the at the Bendigo College of Advanced Education, a predecessor of La Trobe.
"If the Bendigo CAE hadn't existed, I'd have never had the opportunity to pursue higher education and all the qualifications, skills and confidence it gave me to pursue a successful and satisfying career," Mr Stephenson said.
"It is vitally important that the opportunity to pursue higher education is not defined by postcode.
"I am proud of the role that La Trobe plays in Regional Victoria and Southern NSW to ensure that such opportunities are available as broadly as possible."
Dr Threlkeld said Mr Stephenson had been a lynchpin of the Bendigo campus for 19 years, with a deep passion for and knowledge of the education sector.

She thanked Mr Stephenson for his service to the to La Trobe University.
"As Head of Campus over the last seven years, Rob has been highly respected and accessible to staff and students alike. He has always been mindful of the effects of change on regional communities and campuses and sought out opportunities, the greatest of which was the $50 million Bendigo Campus Transformation Program," Dr Threlkeld said.
"He successfully advocated for the Victorian Government funded Bendigo Tech School to be located within the new Engineering and Technology Building, ensuring that many more regional students will have the opportunity to pursue careers arising from studying science, technology, engineering, arts and maths disciplines."
