Some other councils in Victoria, including the City of Greater Bendigo, are not allowing markets to take place due to concerns about groups of people congregating in one area.
But Mount Alexander Shire Council said it would follow the government directive that food markets were an essential service.
The Castlemaine Farmers' Market will continue, but will now take place at Western Reserve rather than behind the Market Building, to allow for greater space between stalls.
Physical distancing between people will be monitored, hand washing stations will be provided, cash given as change will have been pre-washed, and people are asked to do their shopping as quickly as possible and move on.
Other measures will also be in operation.
While the market is going ahead, some stallholders have decided not to attend, to protect themselves from any risk.
The market is held on the first Sunday of the month and every Wednesday.
