Two trains were delayed by about 50 minutes on Sunday evening, while another two services were replaced by coaches between Castlemaine and Epsom on Monday.
There were also a number of other minor delays throughout the weekend.
A V/Line spokesperson said a level crossing fault, which required equipment to be cleaned after extreme weather conditions, caused the delays on Sunday.
A train fault on Monday led to the replacement coaches, the spokesperson said, while the other delays were due to an unruly passenger in Echuca and an emergency services request in Sunbury.
"We'd like to thank Bendigo line passengers for their patience following a series of unrelated disruptions on Friday and across the weekend," a V/Line spokesperson said.
"We worked hard to get passengers where then needed to go as quickly and safely as possible during these disruptions."
The delays came after coaches replaced trains on the Bendigo, Swan Hill, and Echuca lines on Friday as members of the Rail, Tram, and Bus Union took industrial action.
It is the second time in three months that trains on regional lines were halted.
"The industrial action was frustrating and unnecessary," the V/Line spokesperson said.
"V/Line is willing and available to meet with the RTBU to resolve outstanding issues related to the Enterprise Agreement at any time."
