The tree fell during Sunday's storm, meaning the site has already been closed for several days.
"We don't have the water turnover so we can't open the pool to bathers," City of Greater Bendigo acting manager for healthy and active lifestyle Brett Flavell said.
"We had to work through a timeline with Powercor and electricians to reinstate the power."
Mr Flavell said power should be reconnected to the site on Monday, with the pool expected to reopen to the public on Tuesday.
"If there are any changes to that timeline, there will be updates," Mr Flavell said.
The VicSwim classes scheduled for the Heathcote pool have been relocated to the Faith Leech Aquatic Centre until the site reopens.
The Summer Splash Community Day has also been rescheduled to Friday, January 16. It will still take place in Heathcote.
"Everyone knows that when there is storm damage, it's not within anyone's control," Mr Flavell said. "Hopefully the rest of the pool season continues with no hiccups."
There is some good news for the region's swimmers with the Golden Square Pool to reopen on Thursday.
The pool has been closed since Sunday after an electrical fire broke out in the pool's main storage area.
Pool president Sam Kane said the pool would reopen at noon thanks to volunteers who have been working to set up a temporary site office.
"Over the past few days, we have been working closely with the City of Greater Bendigo to ensure the site was safe and power could be restored," Mr Kane said.
"We have been overwhelmed with the support from individuals, volunteers, local businesses, and organisations.
"Usually when we're about to start a season, we give ourselves two to three months to set it all up. Our volunteers have been able to turn this around in 12 hours.
"It just shows the incredible efforts of everyone to get the pool up and running again."
All of the site's VicSwim classes, lap club, and water aerobic classes will resume on Thursday.
But Mr Kane said the pool would be operating at an altered capacity for the time being, with the temporary kiosk and different entrance.
"We're just waiting for further advice on the building itself," he said. "Eventually it is possible that we will need to replace the items before we can use it again.
"We don't have a date on that at this stage."
