Emergency services were called to the crash on McIvor Highway, near Somerset Park Road, about 9am.
Leading Senior Constable Brendan Keegan said a 64-year-old man was driving his Holden Commodore on the McIvor Highway towards Bendigo.
The three boys - aged 10, 12, and 14 - were in the car.
A 45-year-old man in a Mitsubishi was turning into Somerset Park Drive when he collided with the Commodore.
The 45-year-old has been handed an infringement notice for failing to give way.
The three boys have been taken to Bendigo Health as a precaution and for minor injuries.
Leading Senior Constable Keegan said the crash was a reminder to drivers to take care on the roads.
