Victoria Police arrested the man, 44, on Friday in relation to her disappearance.
Shae was last seen in the first week of October visiting a family member at the Hervey Bay Hospital in Queensland.
Operation Romeo Vine has been established and is being co-ordinated from an Investigation Centre with officers from Hervey Bay and the Homicide Investigation Unit after she was reported missing in March.
The man is due to appear in the Bendigo Magistrates' Court on Monday morning.
Investigators asked anyone with information on Shae's whereabouts or her disappearance to contact police.
She is described as Caucasian, about 160cm tall with a slim build, blonde hair and blue eyes.
