People should avoid contact with channel water in the Loddon Valley Irrigation Area and the West Loddon Water District.
GMW said it wasn't possible to predict how long the algae levels would be high.
Blue-green algae occurs naturally in waterbodies, but contains toxins that are harmful to humans and animals.
People and pets in affected areas should avoid contact with water. Anyone who comes into contact with affected water should wash immediately in clean cold water.
Affected water should not be used for cooking, drinking, washing or showering.
Symptoms of contact with algae include rashes, itchiness, sore eyes, ears and nose, nausea and vomiting.
GMW said it would continue to monitor the situation in the areas affected.
