Both the 19:02 Southern Cross - Bendigo service and the 18:25 Southern Cross - Swan Hill service were delayed by about 17 minutes due to track congestion in the Castlemaine area.
The congestion is believed to have stemmed from a vehicle with a trailer colliding with a boom gate near Deer Park earlier in the evening.
Services on the Ballarat and Geelong lines were also affected.
About nine trains on the Ballarat line were delayed as of 5.30pm.
About 10 services on the Geelong line were disrupted from 5.15pm.
