Members of the Central Victorian Response Unit carried out the search on Tuesday, discovering the weapon and illicit substances that have been identified as MDMA, or ecstasy.
Police say the pen pistol, while homemade, was of good quality.
Pen pistols are small firearms that resemble ink pens.
Police say they are of concern because they can be easily concealed and transported, and can have the same impact as a regular firearm.
No arrests have yet been made following the execution of the search warrant, but police are continuing their enquiries.
It was information obtained from the public that led to the warrant.
