The boy and his 61-year-old female carer were both trapped when a branch fell from a tree inside Kalianna.
The woman will be taken to Bendigo hospital. No one else was hurt in the incident.
Police, the education department and arborists will now investigate the cause of the branch collapse.
Senior Sergeant Ian Brooks from Bendigo police station said the incident was likely a traumatic one for other students and parents.
UPDATE 3.45pm: Two people have been stretchered from the scene of a tree branch collapse at a Bendigo school this afternoon.
Both are receiving medical attention from ambulance officers.
EARLIER: Emergency services are this afternoon working to free two people trapped underneath a fallen tree branch at Kalianna School.
Paramedics and firefighters were called to the the North Bendigo school about 3pm.
An ambulance spokesperson said a primary school-aged boy and a adult woman are receiving care.
The woman has been stretchered from the scene.
Firefighters are also on the scene, as are SES volunteers who are manually removing the tree.
